Here’s another option: Allow the developer to warn about unsigned apps (with a warning that the app has been compromised, or is an unsigned wrapper). However, if no action is taken to ignore the warning, the app is automatically removed. That way, the developer may add a more prominent warning, that the app is “potentially malicious”. Again, the user can choose to ignore that warning, but an app that ignores the warning can be removed.
I say “if” because this, too, can be a security hole. I’m sure that someone could design a “signed” app that creates a “wrapper” if that checkbox is unchecked. You could also add a warning that the app has been “hacked”, but allow it to be ignored. Allow the developer to make a decision, a user to choose one solution over the other. If it is just an annoyance, why not silence it (not completely, but a bit) for the duration of the execution?
You'd have to make the warning apply to all apps and not just the one which the developer is running, but it's a lot more work for the developer, and it's a lot less work for you. Just my opinion
I would love it if Apple would re-encode their app store certificate, so that it is compatible with both Macs and PCs. I'm not talking about 3-4 versions of OS X, I'm referring to 10.0-10.2 and 10.4. And, while they're at it, look into providing a digital signature for the certificates, so that the certificate issuer is tied to the developer.

One of the drawbacks to this approach was that we needed to recompile every time we made even a small change to the code. This slowed everything else we were doing down and because we couldn't always have someone waiting for the application to finish building. 827ec27edc
